Is this a probe-based (TaqMan-style) assay mix?
No. This is a dye-based SYBR Green I mix — no probe synthesis is needed for most targets. Because it is a dye assay, confirm products by melting curve or gel.
Do I need to add ROX?
ROX is not included in the mix. ABI- or Stratagene-type instruments that require passive reference normalization should add CYPC38 ROX Reference Dye per the instrument protocol; Roche, Bio-Rad and Eppendorf cyclers typically need no ROX.
Two-step or three-step cycling?
The manual gives both. Two-step (94°C 5–10 s / 60°C 30–34 s) has higher specificity; three-step (94°C 10–20 s / 55–60°C 10–20 s / 72°C 20–30 s) has higher efficiency. If the melting curve is poor, use the two-step method; if primer Tm is too low, extend the extension time or switch to three-step.
What amplicon size does the manual recommend?
For optimal results, PCR products should be between 100 and 150 bp, and should not exceed 500 bp. Prepare the PCR reaction on ice for higher specificity and less background.
